41 - 2004, 2xxx, 3xxx & ?
51 - 329, (603), 604 & 2003

I can confirm 603 in the 3rd flight. Somebody who'd photographed the take-offs gave me 303 as the missing one in the first flight, and 602 and 2000 (plus 300x !) in the second - he agreed with the rest JohnK has given.

However, there is conflict over 01-2000 as I have also been told it was 01-2002

Yes, the fourth one of CUBE 41 Flt was 91-0303. I agree with all of Glencoe's serials for CUBE 31 and CUBE 41 flights. I wasn't at Lakenheath when CUBE 51 Flt departed.
